I would say that the greatest miracle (in terms of its continuing effect) was the bodily resurrection of Christ to live eternally (that is, never again to die), which continues (all the way to the present day) to allow people to attain eternal life through faith in Him.

In terms of physical or cosmic scale, I would say that the greatest miracle in the Bible was God delaying the setting of the sun at Joshua's request (as recorded in Joshua 10:12-14) so that Israel could complete its military victory over the Amorites. (As a student misstated it -- but as a parent would be able to understand -- "Joshua told his son to stand still, and he obeyed him.")

In my opinion, the greatest miracles in the Bible are (in the Old Testament) the Creation, the Flood, God's parting of the Red Sea to let the Israelites cross and escape the Egyptian army, David's defeat of Goliath with a stone flung from his sling, the fall of Jericho under Joshua as he led the Israelites to march around the city. 

In the New Testament my favorite miracles are Jesus' healing the sick and causing the blind to see. Also, other favorites include Jesus' making the lame walk (I have sciatica so am realizing the problem, in part, at least!). But above all else, my favorite is Jesus setting the world free of sin and death by himself dying in our place on the cross and rising from the dead, the grave. His Ascension is good but only because He is going to return to earth as King. These are all summed up well by Go Fish's song, "My God."
