Four possible reasons occur to me:

1) As a fulfillment of Isaiah 9:1-2 (as noted by Matthew 4:13-16);

2) Because it was the hometown/workplace of several of the apostles (Peter, Andrew, James, John, and Matthew), and would have possibly also allowed the established fishermen (Peter, Andrew, James, and John) to continue to practice or oversee their trade on a "time-available" basis;

3) Jesus' geneaology in Luke 3 lists a man named Nahum among His ancestors (Luke 3:25), which might indicate that Jesus would have had relatives in the city (since Capernaum means "Nahum's village"); and

4) Capernaum was on multiple major trade routes, which would have facilitated the dissemination of the gospel among those who passed through the town, and who would then convey the gospel message elsewhere.
