In my opinion, Jesus was telling James and John that, although they might have thought that they were responding to the Samaritans' refusal to allow Jesus and the apostles to enter their town with justified and righteous anger or retribution, they were instead reacting in a manner that was not consistent with Jesus' mission of redemption, and His teaching of non-retaliation (Matthew 5:38-41).

They were perhaps also allowing the traditional "worldly" enmity between Jews and Samaritans to influence their thinking, rather than showing the same concern for the spiritual and physical welfare of the Samaritans of the village as Jesus had earlier displayed in another village of Samaria (John 4:1-42), or (as Luke would record later in his gospel) in the parable of the Good Samaritan (Luke 10:25-37), or the cleansing of the Samaritan leper (Luke 17:11-19).
