It is referring to Mt. Golgotha, where Yeshua died on the cross. That mountain from afar - it looks like the face of a skull in the mountain.

One other possible interpretation of the origin of the name that I have seen is that it was where the head (skull) of Goliath was buried after David brought it to Jerusalem (although the Bible does not specifically record what was done with the skull in Jerusalem)(1 Samuel 17:54).
